"Tres franjas horizontales iguales inscritas en un rectángulo, marginadas por un triángulo equilátero. Franja superior color azul. Significa la grandeza del cielo que cubre al municipio; además significa el hoya hidrográfica más rica del Departamento, pues en ella nacen ríos y quebradas de importancia en el Putumayo como son: río Putumayo, río San Francisco, río Blanco, río Mocoa, río Cascabel, río Los Cristales, río La Tortuga, río Patoyaco, río La Susunga, río Titango, río La Ruidosa, río La Paila, río Murallas, río Tato, río Cerreños, entre otros. Franja media color blanco. Significa el aspecto modular de los San Franciscanos; la paz en que se desenvuelve el cotidiano vivir de propios y extraños en nuestra patria chica; así mismo representa su economía la cual se basa en la producción de leche, cal y mármol. Franja inferior color rojo. Es la base sobre la que se soportan las anteriores, identifica la sangre emotiva de los San Franciscanos y el amor por su terruño, de ahí la conjugación de sangre y amor, originando el civismo y el reconocimiento como Capital Cívica del Putumayo. En la margen adyacente al asta un triángulo equilátero de color verde selva, representa la riqueza de fauna y flora y el equilibrio ecológico entre sus habitantes y el medio ambiente en una extraña y sana relación de equidad.
